- What game do I select to check out the new maps and features that have been added? 2003 Leak Story?
New maps were added in each mappack/mod

- Is there any reason why some mods/games were removed from this version of the Mega Build, such as the Air Exchange mod, City 17 mod, the fan-made fixes/maps, Half-Life: Source Beta, and The Thing mod?
If we'd leave these mods the Mega Build would take up too much disk space. Even without them it takes a lot even RAR archived.

- Can I add those above mods back to this version of the Mega Build without issues? (I've tried it with the Air Exchange mod and it seems to work fine.)
Yes, maybe some other mods will have some issues like missing textures. We'll update archive on our site if they do.

- Lastly, I read somewhere here that I don't need to apply the Mega Patch on this version of the Mega Build. I just wanted to double-check on that.
Yes, you don't. The very idea of this build is that you don't have to apply any fixes yourself, it has everything needed.

what happened to the community made map pack and some other mods in mega build? !alien
Like I said above we removed them. You can download any mod and manually put it if you want.
