Mega Patch is a fan made patch for the "beta" version of Half-Life 2 that aims to fix several issues with the leaked files. The first 3 versions of the Mega Patch were made back in 2008 - previously, the Patch was a compilation of all of the then-current fixes and improvements made by different authors.
Beginning with this latest version - the fourth version - the Mega Patch comes with an installer, and the vast majority of content in the Patch was or fixed specially for it.

After you run the installer and set your folder with the HL2 Beta in it you will see a window where you can select which components to install:
You can choose what to install and what not to here. Let's analyse each item:
"Main content of the Mega Patch 4.0" - will install the Patch's main fixes. Do not uncheck this item if you are going to install the Patch for the first time. If you have already installed Mega Patch v.4.0 on your HL2 Beta and, for example, want to replace the 2003 weapons models with 2002 ones using this installer, just uncheck this item and you will save time upon the installation.
"Materials from the retail version of Half-Life 2" - will replace original textures from the Building_Template folder of HL2 beta with their counterparts from the retail version of the game. This also will add the recently leaked metalwall textures, but bear in mind those are not related to the HL2 beta, as they were added into the game after the 2003 leak and removed some time before the release date.
"LeakNet" - will install the current (upon Patch's release date) build of the LeakNet. Bear in mind that this version will soon become outdated so don't forget to check LeakNet's official site for new versions. This item is not crucial for installation, but is recommended.

In the original beta this model does not exist, so make sure you checked one of these two versions if you install the Patch for the first time.

The first version of this Patch came out in 2008. Back then, several different people made various Patches and fixes for HL2 Beta that you had to look on different sites and forums for, which was obviously quite painful for casual users. This Patch was a compilation of all of the pre-existing fixes and this is why it was named "Mega Patch". The fourth version includes so many fixes that this question is almost irrelevant!
Do I need to install the previous versions of Mega Patch?
No, you don't. Every next Mega Patch version is standalone.
Will this Patch fix the Cremator's AI? Or the Alien Assassin's AI? Or will it add HDR?
No, no and no. This Patch does not fix any of the game's code. This Patch only fixes the problems related to the Beta's in-game content, such as models, textures, scripts etc.
Why there are no maps in this Patch?
Due to the time that we started the Patch's development, we decided that it was a better idea to release maps as separate downloads and map packs to meet deadlines.
Is this version of the Patch the last one?
It is difficult to tell at this point. However, despite almost all of problems with the Beta's content being fixed, there's still room for improvements.
Can I use some content from Mega Patch for my mod?
You can. Just don't forget to give proper credit for content you used. All authors of each Mega Patch's asset can be found in changelog.txt, after you install Mega Patch.
